Met police said Anjem Chowdary had been charged with three terrorism offences.
The 56-year-old from east London was arrested last week along with Khaled Hussain, 28, after the Canadian national arrived on a flight to Heathrow Airport.
On Sunday, Chowdhury was charged with membership in a banned organization, addressing meetings to encourage support for a banned organization, and directing a terrorist organization.
Hussein is accused of membership in a banned organization.
The couple are due to appear at Westminster Magistrates Court later on Monday.
It comes after counter-terrorism investigators investigating allegations of membership in an outlawed group arrested the two men last Monday.
They were held under terrorism laws until they were charged and returned to pre-trial detention to appear in court.
